Hi,
I am very much confused about the 90/180 days visa rule. For example, if I were to travel to Turkey at the beginning of April and use the entire 90 days, I would then have to leave near the end of June. My question is, how soon can I return on a new visa and commence another 90 days.

In answer to your question though, if it is your first visit then not for 90 days from the end of June.
If you have had previous visits you may not be allowed the 90 days visit at the start of April.

Think of it this way:
You have 180 days on a visa but you can only stay in Turkey for 90 days within that 180 days. It can be 3 x 30 day visits or say 1 x 90 day visit but a max of 90 days.
From your 1st arrival day you have 180 days in which you can spend 90 days in Turkey.

The days are counted back from your leaving date, UP TO 180 days prior to leaving to calculate the total days stayed. This total can cover more than one visit in the 180 day period but the total of all visits must not be more than 90 days.
